The system is not allowing me to upload files or my files are not appearing online.

You must upload all files to the public_html directory for them to appear online. The public_html directory reflects what you would find you visit yoursite.com.If you put a file in the public_html/stuff directory then that file would be found at yoursite.com/stuff.

The directories that are not public_html that you see when you first login are files that keep your site running normally. There is no need to change or edit these files.
